What is Hong Kong protesting about? Aren't they already using Mainland passports?

They don't want people to be tried to go to mainland China, because if they are convicted of something, they'll have to be locked up in a Chinese prison, which, compared the the jails in the "Special Autonomous Region of Hong Kong", is like getting the death penalty for stealing a candy bar.

Extradition. Now, under the rules of Hong Kong, mainland China cannot extradite a person from Hong Kong into mainland China.
But the Hong Kong government (under pressure from mainland China) is set to change that rule to allow extradition into China. Which means someone in Hong Kong can be arrested and whisked away into mainland China and never heard of again back in Hong Kong.
This is China's way at getting at the political dissidents who live in Hong Kong. And that's why the freedom lovers of Hong Kong are rioting, they're losing their freedom.

If you get arrested in HK they are worried you will disappear when you get taken to the mainland
