Was my initial question hard to understand?

I had asked a professor by email, "I would like to ask if there is still time to apply for your Graduate Scholarship?" and he replied that I've been awarded. However, when I asked the funding department and shown them the email, they say that there was a miscommunication. Was there something wrong with my initial question?

He had replied "congrats"

No, not particularly.  I think the issue may have been a typo in the persons or how you interpreted it.  It seems the professor was saying that it was too late to apply as the scholarship had already been awarded (to someone else).

If you are confused, speak with the professor.
